Why does Navi turn green?

Usually something in the area determines what song you should play – since there is water present, the song of storms would be your best bet. In areas where Navi turns green you can usually get something to happen by playing the Song of Storms, the Sun Song or the Scarecrow song.

What happened to Navi the fairy?
Ganondorf was able to separate Navi from Link at one point with dark magic during the final battle, but it was brief. In the last round with Ganon, the fairy rejoined Link to help take down the Gerudo King. At the end of the journey when Link is returned to his own time, Navi flies up to the window and disappears.
The Deku Tree created her for the purpose of assisting Link in his quest, and when Link placed the Master Sword back into the pedestal at the end of the game, that purpose was completed. That’s why Navi flew out the window and left Link behind: she couldn’t bear the thought of Link seeing her die.

Pull out the Ocarina of Time and play the same eight note song that you played to Bonooru as a child. If at any time you forget the Scarecrow’s Song, you can return to being a child and have Bonooru repeat it to you, or change it.
